I'd copy those files to a USB drive or CD/DVD ROM disk first (or an external drive as TadOlson suggests, then delete from the Downloads folder. The Store content you can probably re-download if you need too, assuming the Store is still active. 3rd party content may disappear as people move to TS4 and stop maintaining TS3 websites and downloads.
You can register a broadcast receiver that will notify you when installation will complete and at that time you can fire your code for delete apk.
